no you can ! as pryer said, deleting the apk from root/system/apps will take the app out of what was flashed...
they'll probably be a folder under sdcard0/Android/data/ or Android/obb/ that you'd want to delete as well... * +

I read that when you do a master reset them apps come back?? Only what I see on some forums though, I've not been down the rooting path myself though * +

no a master reset should just wipe all the data off a rom.
I've done this very thing in deleting an app and then a factory reset and the app stays gone because it's not in system/apps/ any longer... * +
