What apps ? Cydia or AppStore ones ?...If it's AppStore then yes just backup via iTunes,update,Jailbreak and then just resync. * +

There is a few apps on Cydia that claim to back up your Cydia packages but none have ever worked for me.Themes,ringtones etc can be saved by getting iFile and pwntunes.....Using iFile just move all your desired folders to the download folder then using pwntunes just connect to pc and copy n paste to your pc from your phones download folder. * +
