Windows will check your drives for consistency everytime it detects that there's a need to do so. What's your file system of that second partition? * +

you have bad sectors.there is a way through registry to prevent check disk from activating but i really dont recommend that * +

run chkdsk /q this should tell chkdsk that the disk is clean and stop it from recuring every boot. * +
